Five CSF proteomic subtypes in AD.

This dataset was used to discover 5 AD subtypes in the paper:

### Recommended File to Use for Analyses
#### `TijmsfinalcleanedTMTdata.txt`
This file includes batched corrected and scaled TMT output together with the clinical characteristics.
After batch correction between experiments:
- protein levels were log2 transformed
- then Z transformed according to the mean and SD of the control group

Provides the original TMT output without batch correction or scaling
*(not recommended to use without batch correction)*

### Processing Details
TMT final cleaned details documented in paper includes proteomic data that was normalised between TMT plex experiments and should be used when analysing the data.
The sample lysis, trypsin digestion, desalting, TMT labelling, LC-MSMS, and searching spectral data were performed at PROBE.

Raw mass spec data is available; for each file the name reflects both the channel and the experiment.

### Data Demographics
- **ID:** subject code, according to the TMT experiment and channel
(see for layout `TMT-16plextemplatewithoutfirstheader_line.csv`)
- **Exp_column:** indicates the experiment and column for that subject
- **Experiment:** the experiment (also called plex)
- **Channel:** the place of that subject on the plex
- **Age:** In years
- **Sex:** f = female; m = male
- **Diagnosis:**
- control = normal cognition and normal CSF biomarker profiles
- intact cognition = AD with normal cognition
- MCI = AD with mild cognitive impairment
- Dementia = AD with dementia
- **ADbiomarkerprofile:**
CSF normal/abnormal status for amyloid beta 1-42 and total tau
- A = amyloid
- T = tau
- − = negative/normal
- + = positive/abnormal

### Cohort Summary
This dataset includes:
- n = 187 controls
- n = 419 with at least abnormal amyloid across the clinical spectrum (from intact cognition to dementia)
